from the Plan-G manual :
"9.6 Winds
A wind value entered in this window will be used to calculate the heading required to maintain your planned track. If a wind value is entered, Plan‐G will also calculate and display your ground speed"

Please confirm the wind direction, true or magnetic ? I guess it's true as usual, but I just want to make sure.

To determine the WCA (wind correction angle) both route/track and wind must be true or magnetic, any mix would be incoherent.

If the wind direction is true, how can you compute WCA with a magnetic route ? Do you add or substract the local magnetic declination(variation)  to the true wind direction to get the right WCA and the rest (HDG+GS) ?

Yes, wind is in degrees True. Everything is stored internally in degrees True, and local magdec calculated and set as appropriate  using WMM2005.
